Lindsay's relationship with Danny Messer has been a tumultuous one. Danny had initially expressed resentment at Lindsay's arrival, since Aiden Burn was his partner and best friend. When he meets Lindsay at the zoo on her very first case, he tells her to call Mac "Sir," a title which the CSI supervisor takes offense to. Soon after, Danny begins to call Lindsay "Montana," which annoys her until Medical Examiner Sid Hammerback tells her that the nickname is a result of Danny having a crush on her.
Despite their rocky start, Danny and Lindsay become friends, and genuinely start to care for one another. When Lindsay discovers Danny's DNA on a cigarette butt that could tie him to a 15-year-old cold murder case, she goes to him first instead of informing Mac (episode 220, "Run Silent, Run Deep"). In "All Access," Lindsay, troubled about Stella's hostage situation, becomes frustrated during an interrogation and stalks out of the room. Danny gives chase and after reassuring her that Mac will call them if needed, talks Lindsay into returning to the interrogation.
Though Danny and Lindsay work a good number of cases together, they manage to see each other on several occasions when they are not working the same case. Lindsay invites Danny to a jazz club in episode 214, "Stuck On You," so that they can take in a show where Mac is playing bass. In "Cool Hunter" (episode 216), Lindsay asks for Danny's help with recreating a crime scene by having him carry her over a rooftop. At the end of episode 215, "Fare Game," Danny sits down with Lindsay to share an insect-based banquet that he had bought for the team.
In episode 302, "Not What It Looks Like", Danny's true feelings for Lindsay emerge; he protests when she volunteers to go undercover, and is the first person out of the surveillance van when her cover is blown. When he finds her, he holds her protectively in his arms. In the following episode, "Love Run Cold," Lindsay stands Danny up on a dinner date and later rebuffs him, using the "it's not you, it's me" excuse. The real reason for Lindsay's rejection came from having been informed that a suspect had been arrested in the murders that she survived; further shaking her was the fact that the suspect's name was Daniel Cadence.
Because of Lindsay's withdrawal from Danny, their relationship for most of Season 3 is professional and strained. In "The Lying Game," Lindsay leaves for Bozeman to testify for the state against Cadence. Unable to say goodbye to Danny in person, she leaves him a card instead, signing it "Montana." After Danny unexpectedly shows up in Bozeman to lend her moral support during the trial, Lindsay shows signs of letting herself get close to him; the two await the verdict with hands clasped and embrace after the verdict is read. Lindsay moves to kiss Danny, but the moment is interrupted by clamoring reporters ("Sleight Out Of Hand").
By episode 324, "Snow Day," Lindsay is no longer reluctant to be in a relationship with Danny; she is shown waking up in his arms and later recalls how their evening of playing pool and drinking ended with the two making love on Danny's pool table. Though it appears that Lindsay and Danny have not formally announced their relationship, their closest co-workers seem to suspect that the two are at least close.
In Season 1, Danny and fellow CSI Aiden Burn were shown to have a relationship very much like that of brother and sister. In the late Season 2 episode "Heroes" (episode 223), Aiden, who had been fired from the crime lab earlier in the season, is found brutally murdered. Danny is, by far, the most shaken member of the team and lashes out at a man brought in for questioning for Aiden's death. When he begs Mac to let him interrogate the man, Mac refuses, knowing Danny is likely to become violent out of grief. After catching Aiden's killer, a rapist named D.J. Pratt, who Aiden had been intent on bringing to justice, Danny and the rest of the team make a toast to Aiden and reminisce about her, content that they have fulfilled a promise to put Pratt behind bars for his crimes. Danny maintains a strong friendship with Don Flack. The passionate and emotional CSI confides in and commiserates with the more level-headed detective when facing turmoil, such as when Danny is suspecting of accidentally killing an undercover officer and when Mac is under fire for the death of Clay Dobson (episodes 121, "On the Job;" 323, "...Comes Around"). Danny is initially less-than-friendly towards Lindsay Monroe, the detective brought in from Bozeman, Montana, at Mac's request to fill the gap in the roster left by Aiden's dismissal. On her first day, Danny tricks Lindsay into calling Mac "sir," a title that Mac has always hated (episode 203, "Zoo York"). Since then, however, Danny has become friends with Lindsay. For the remainder of Season 2, their relationship is one of friendly competition and playful banter. In episode 302, "Not What It Looks Like," Danny's true feelings towards Lindsay manifest themselves in his objection to her volunteering to go undercover, and his holding her close to him after he and the team have to rescue her. In the following episode, "Love Run Cold," he unsuccessfully tries to deepen their relationship. Nevertheless, Danny vows to be there for Lindsay should she need him. In episode 318, "Sleight Out Of Hand," Danny is working multiple shifts in an effort to keep his mind off Lindsay, who had since returned to Bozeman to testify as the lone witness in a murder trial. After Mac sends an exhausted and borderline-delirious Danny home, Danny makes a spur of the moment decision to fly to Bozeman and arrives at the courthouse when Lindsay is on the stand. His presence gives her the confidence to finish her testimony, after having broken down on the stand once already. After the trial concludes with the conviction of the murder suspect, Danny embraces Lindsay and nearly kisses her before they are mobbed by reporters. They leave the courtroom hand-in-hand. Danny and Lindsay consummate their relationship after an evening of drinking and playing pool at Danny's apartment in episode 324, "Snow Day." Though they have apparently not formally announced that they are a couple, their co-workers seem to recognize that the two are at least close.
Midway through Season 4, Danny's kid neighbour Reuben is killed while in Danny's care. Danny begins to push Lindsay away in grief and begins an affair with Reuben's mother. Lindsay confronts him about pushing her away and is shocked when he accuses her of 'not understanding' (due to her own childhood bereavement). She tells him that she was foolish for allowing her self to fall in love with him so easily and that she will find a way to fall out of love with him. Danny later tries to apologize but is called away on a case.
Lindsay and Danny remain a couple during the beginning of season four, until they reach breaking point after Reuben, a child Danny knows, is murdered, with Danny blaming himself. It is revealed in episode 416, "Right Next Door" that Danny has been having an affair with Reuben's mother to 'take the pain away'. He actively ignores Lindsay and does not tell her about having sex with Reuben's mother Ricki. Lindsay, noticing something is wrong, finally gives up and delivers a monologue to Danny about how she has felt like she'd 'lost her best friend' since Reuben died. She admits to falling in love with him, and then says she'll have to find a way to fall out of love with him also. It is unsure as to whether this was intended as a break up or not, but Danny later on attempts to talk to her, only to be called away.
